Depends on the type of roofing shingles, but normally you would use an all weather sealant.
We have used Black Jack, Bull in a Tube or Tamco makes a roofing chalk called Tropicana 21.
If using it with asphalt shingles, make sure you stay away from a silicone chalk, or a Geocel chalk.

Like Dale said , If the shingles are installed properly you should not even see the roofing nails. Read the instructions on the package for proper shingle placement
